I have a 1998.5 3500 24 valve with an Airdog, fairly new VP44, and Edge chip. I had my nv4500 rebuilt recently and ever since when I'm driving I lose power for a split second before it goes back to normal. The engine does this even in neutral if I ramp up the RPMs slowly or rapidly. Any help would be great.

Before you do anything else, get a code reader and find out what codes are saved in the ECM/PCM.  Once you get some codes we can diagnose from there.  Diesels don't miss except for specific reasons and you need to find out the reason why the missing condition is occurring.  It could be a number of issues but get the basic issues first.

Do you have a fuel pressure gauge and does it do anything funny when this happens? Also try resetting the APPS. The procedure is in the article section of this site. If that doesn't solve it unhook the edge and see if that helps.

I've used a code reader and it isn't throwing any codes at all.

I have a fuel pressure gauge and it it is showing ~15psi consistently and nothing odd happens to fuel pressure when the issue happens. I've tried resetting the APPS and none of that changed the issue. I'll try taking the Edge off later. I took my APPS off yesterday just to look at it and it smells slightly like burnt circuitry.

I unplugged the Edge today and the problem completely disappeared. I guess now I have to see if it's a bad/loose connection somewhere or if my Edge unit is just bad. The monitor has been randomly shutting off when it gets really hot outside but I thought that was due to how hot its been down here this summer but I could be wrong. Any ideas on where to start looking for a bad connection?

You might give Edge a call sometime about it. They usually have pretty awesome customer service and should be able to point you in the right direction. Make sure you have the model/serial number off of your unit in hand when you call.
