Check vac directly from alternator not from the battery, it should be a more accurate reading. Note if you rev the engine up your VAC will also slightly come up. 0.03or less is for idle, you could see it higher when revd up. Also make sure everything is off like accessories, ect.

Tired Front Suspension
When I build my front bumper out of quarter inch steel, I put two new front Springs instead of using spacers. There is a lot of different part numbers for front Springs, and there's also left and right, and not the way it's coiled, I believe it's just rated at slightly different weight. I ended up getting both the same rating and I believe it was the highest rating they offered like a snow plow package. They are pretty easy to change, assuming all the bolts come out nice, one thing to watch out for is the cup that the spring sits in, mine were pretty Rusty but still had enough beef in them so I left them alone. I put a bunch of grease on them before I set Springs down, to slow down the rust. Every once in awhile when my truck is washed I dribble some oil where things are rusty. Personally I would stay away from front spacers, for multiple reasons.

ECM failure or wiring issue?
Most auto parts stores when test alternator will only test if it's still charging very few test for bad diodes. Try to find a local starter and alternator Rebuilder they should be able to test it. When I rebuild my alternator changing diodes was half the problem, the other half was in Armature and brushes. you can buy a new alternator that is not remanufactured, either Bosch or denso can't remember which one, on line.

Fuel Line Upgrade Question 2001 Cummins
When I modified my fuel basket and put draw straw 5 from Vulcan in some lines are 5/16 but ID is more like 1/4 if you don't want psi swings you realy need to do all lines in 1/2 including return from lift pump, which ever one you chose, whether it's to filler neck ot to basket. I like mine to basket as it's keeping it full, but maybe more heat to vp, I usually don't run tank less than 1/4 anyway. For more than one reason. Draw straw 5 will only work on strain baskets just so you know, but you can do quite a bit with jic fittings, that's what I did with return from my fass to basket.

Where is your vent now? Maybe it's in a better place and you don't need to mess with it

Shuddering at the 18s
Man that's hard to believe, update us in few months to make sure, other than that hope it's what it is. Wired things do happen. I'm now almost wondering if something internal isn't screwed up and fluid damper is compensating for it, and that is why you still have a slight problem.

It would be nice to match word for word what is on the phone to article instructions, for most part they are but few are slightly different and could be confusing especially for a new guy. @Me78569 just noticed maybe a small misprint "~%50 of load timing ( 1.5*) which would put your current timing at 18.5* ( 19* max - 1.5* = 18.5*). " should it be 17.5?

I'm using Mike's fun tune, with very little tweaking and I love it, fits my truck. It's basically my daily driving tune. You have to watch out for your cruise timing, will depend on what speed you run down the highway.

Installed a Nations alternator - results
I was just mainly trying to understand how it locks and unlocks torque converter, I guess it might be affecting whatever controls lock and unlock, like a solenoid or something.

@ who knows the answer. So this AC noise effects torque converter directly, or does it affect ECM PCM and then it affects torque converter ? Just curious

Same here, bigger part of why I got my truck is cummins, nv56, Dana 80 and 60, factory 4 or so inch lift. And there was something about 2nd Jen look. Didn't doge sewed cummins in the beginning for not wanting to deal with them, kind of low if you ask me.
