wow, I'm surprised the the speeds of the hydbrid drive and the older 5400rpm drive are about the same... I'm guessing the benchmark dont use the SSD portion for that test.

I would put your Windows OS and programs on the SSD and all other documents, photos, and other storage on the mechanical drive. You'll get the most bang for your buck with this configuration. With a 2 TB SSD and 2TB HDD you should have plenty of storage to configure it this way.

Head Stud Install Question
I don't remember the instructions saying anything about not putting the studs all the way down in the block and I'm pretty sure I just ran mine down till they stopped and then installed the lubed washer and nut.

Head Stud Install Question
When I did mine, I pulled a bolt out put in the stud then put the washer and nut on and tighten it to 40 ft/lbs, waited about 30 seconds then tightened it down again to 80 ft/lbs waited again and then tightened to 125 ft/lbs then repeat with the next bolt. Follow the picture in the kit when you pull the bolts and install the headstuds. I retorqued after a week.

Can't get front brakes to fully bleed
Let me make sure I understand your problem correctly, you said the pedal feels fine it just isn't stopping like you think it should or like it used to? If the pedal dont go to the floor or there is no pedal fade while braking then its probably not air in the system. If they worked prior to the brake work but not after then I would be suspect of what was done during the brake work. Maybe one of the calipers is hanging up. Does the truck go to one side or the other when braking?

Turbo/Injector Advice
I would give the guys at @dieselautopower a call. When I went to put in new injectors I called them first and told them what I was planning to do with the truck and what my expectations were and they set me up a set of 150HP VCO injectors. Paired with my HX35 and Quadzilla they work great and I can always upgrade my turbo later if I want.

Yep, same as mine. So it should work without issue. Like dripley mentioned though, get it if it's cheap and will match your power plans otherwise I'd look at something newer. Right now I have 150hp injectors a boost elbow and a quad adrenaline and it works well enough.

That looks like the turbo that I have on my truck. I also looked up the Holset PN from the tag in your picture and it matches what came on the 1999 Autos. I'll go out and verify that my waste gate bracket is the same as in the picture in a few, after I finish my coffee...

Grid Heater Stuck On
Mine always cycles on and off whether I am at normal idle or high idle. Your's don't sound normal. I don't think you would want your grid heaters to stay on that long. Things will start to get really hot...

When I installed my breaker I enabled the ECM voltage view on my Quadzilla so I would be able to see if the breaker pops before the truck completely drains the batteries.

Want to do it once!
Honestly, they aren't that bad. They have worked well for me so far. I did have an issue where one of them died but miracously came back to life after I took the gauge pod off to run the microphone for my new stereo. I've just heard the horror stories about them so I want to make sure I have a good set to swap in when these inevitably go south.

I currently have Glowshit gauges but I am building up a collection of ISSPro EV2 gauges. I have boost, EGT, and fuel pressure. I don't tow anything over a couple thousand pounds so no trans temp gauge. I have an electronic fuel pressure gauge now and my new one will be electronic too.

Rough idle
I think its the tune. You are running a tune for OEM injectors so its going to be fueling more than you will need since you have the 7x10s. That's why you aren't seeing smoke in the low settings. I would download one of the mid injectors tunes from here and use that. You still may need a little tweaking but it will be a good starting point.

When I did mine, I did the key bump a few times till I heard the tone of the motor in the FASS change (this indicates that the filters and lines now have fuel) then I cracked injector 1,2,4 and cranked the engine till my son saw fuel spraying out then I tightened the lines all up and cranked the engine some more till it caught. FYI, it will sound horrible when it first starts till all the air is out of the lines, so just let it run. If you don't prime it with the key bump, I don't know if it will ever start because the VP44 wont be able to pull the fuel by its self.

Flickering Headlight
We'll, I opened the hood when I got home and I noticed that my zip tie that I had used to zip tie the ballast and whatever that smaller grey box is to the driver's side battery had broke and everything was laying down beside the battery. I reached in to grab the tangle of wires and various other parts and as soon as I grabbed it the lights flickered off and back on. AhHa. I guess I need to spend some time and actually give this stuff a more permanent home.
